My inclination is to adjust the base malt but I am not really interested in clones per se, just good results. It did occur to me, however, that these guys are absurdly specific about measurements and proportions *and* use percentages so I would surmise scaling the whole grain bill might be more accurate.

Try it both ways?

I listened to the Jamil show sassion episode last night and near the end of the show he briefly mentions only adjusting the base malt for efficiency. I always adjust the whole malt bill though.
