So, my IPA placed 3rd and the little box for advancing g to mini-best of show was checked in the Indy comp. Does that mean I officially advanced to the finals? Or do I need to wait to find out?

If there is a 3 written in the "place awarded" box then that unofficially, but almost certainly, means you advanced. It isn't technically official until the AHA publishes the result but the only way you didn't advance was that 3 is there by mistake.

So basically, go ahead and plan to rebrew it.

That would be incorrectly filling out the cover sheet. Not saying it doesn't happen but you kinda hope the head judges understand the basics like that, or that there was quality control involved in correcting incorrect cover sheets at some point.
